Let's say an airgroup of 6 US flights attack (3 escort fighters + 3 bombers). 3 IJN fighters try to intercept. In this case I pair the fighters first, they do a dogfight. Let's say 2 US and 1 IJN fighter win in the 3 dogfights.

Questions:
1. According to current rules the 2 US fighters cannot engage the remaining IJN fighter, they have to break-off, even though they only fought once, correct? Rule says they can attack an unengaged flight, but IJN interceptor was already engaged by an US escort.
2. Let's say after the 3 dogfights, the surviving IJN fighter intercepts a US bomber (because it only used one ammo, it can attack another unengaged flight). If the US bomber decides not to get rid of his ordinance AND still wins the dogfight against the IJN fighter, can it take part in the attack on a ship? According to rules it seems like the bomber has to brake-off even if it won the dogfight, because it was intercepted.

1. Correct. Three groups engage each other. The fighters are engaged at the same time, if one group wins the combat they are not going to politely wait till the other groups have finished their combat but will immediately break through to their actual targets, the incoming bombers.
2. It can still take part in the attack. The rules state that the player can select to drop the ordinance, but does not have to. The rule I think you're referring to talks about the intercepting flight, not the intercepted flight.

Thanks for the quick clarification, We played it correctly then.

About (2): the wording of this sentence confused me on page 20: "Any flights intercepted during the attack run that did not get destroyed will also return to this rendezvous point".

Ah, I see, that is about flights that got intercepted and not get destroyed, ie. broken off flights... I'll put it on the list.
